Kille, Balaji, Sedlazeck, Nute, and Treangen frame multiple genome alignment (MGA) as a three-stage pipeline β (1) anchor recruitment, (2) locally colinear block (LCB) construction, and (3) MSA of blocks β and systematically classify tools (MUMmer, Parsnp, ProcrastAligner, ProgressiveMauve, Mugsy, Enredo-Pecan, Cactus, SibeliaZ) by anchor type (pairwise vs. multiple, exact vs. approximate) and underlying graph representation (A-Bruijn, Enredo, cactus, de Bruijn) .
The central empirical claim is a tooling drought: after early-2000s genome projects spurred methods, the review notes a roughly 6-year lull (2012β2019) with Parsnp as one of the few releases, and only SibeliaZ and Cactus as recent comprehensive entrants . Meanwhile data volumes are extreme: ~700,000 high-quality bacterial genomes in ENA, over 6 million SARS-CoV-2 genomes, a 66,000-species Vertebrate Genome Project goal, and the 2022 first complete T2T human genome . .
Quantitatively, the review's strongest concrete benchmark datapoints are: Progressive Cactus aligned 600+ amniotes (>1 trillion bp) yet failed to align 8 mouse genomes within 1 week on 32 threads per the SibeliaZ authors β a striking, if secondhand, scalability datapoint . GPU ports (e.g., SegAlign for LastZ) yield ~13x speedups, but the authors correctly note hardware speedups do not replace algorithmic advances .
Strengths: the anchor/graph taxonomy is a genuinely useful organizing contribution; the five future directions (benchmarks, compute, anchoring with syncmers/strobemers/minimizers, LCB optimization, reticulation-aware MGA) are well-chosen. The call for a new Alignathon is well-founded β the original benchmark used only 4β5 simulated genomes ., and no accepted benchmark exists for thousands of bacterial genomes.
Weaknesses and blindspots: (1) As a review, it offers no new head-to-head evaluation of the tools it catalogs; scalability claims are partly secondhand. (2) The progressive-alignment critique (error propagation, single-phylogeny assumption ignoring incomplete lineage sorting and horizontal gene transfer) is stated but not quantified with any MGA-specific experiment β the authors themselves concede effects of these factors on MGA remain unstudied .. (3) The T2T motivation is somewhat aspirational: the review does not present empirical evidence that T2T assemblies change MGA algorithm design requirements beyond enabling better repeat resolution β this is inference, not demonstration. (4) Parsnp (co-authored by Treangen) is discussed prominently; while disclosure is clean (no competing interests declared), self-citation concentration in the core-genome alignment area is worth noting. (5) Missing post-2021 context: pangenome graph tools and Minigraph-style approaches and FastGA-class fast pairwise aligners . postdate and partially respond to this review's gaps, confirming its predictions.
Confidence note: the taxonomy and challenges are well-supported by the cited literature; the empirical scalability claims and future directions are reasonable but weaker-evidenced inferences.
