Quick Analysis Plan
Copied
A rigorous plan: reproduce the TabPFN v2 Gβ² prediction pipeline (45 training points, unseen PAS n=4/8/15 and 10 Β΅M IPTG test set), benchmark against GPR and linear regression, verify the reported RΒ²=0.851/RMSE=1001 Pa, then implement grid-based multi-property inverse design using Gβ², thickness, and curli content. Code is slated for github.com/pgoo-dev/data-driven-elm-design.git per the authors
Long Analysis Plan
1. Reproduction pipeline (highest priority)
Clone the authors' repository (data-driven-elm-design.git) once released; stack versions match the paper: TabPFN v2 (v8.0.3), scikit-learn v1.3, Python 3.10, NumPy 1.24, pandas 2.0 . Build the training table as 45 rows (15 conditions Γ n=3 hydrogels) with columns [PAS_n, IPTG_Β΅M] β [Gβ², thickness, curli]; 12-row independent test set (n=4, 8, 15 at 15 Β΅M; n=5 at 10 Β΅M) and 9-row permeability test set.
Re-run LOCO (leave-one-condition-out) and LOIO (leave-one-IPTG-out) exactly as reported; expect permeability LOCO RΒ² to be negative while independent-test RΒ²=0.690 β reproduce this inconsistency and quantify how much of it stems from only 15 training points .
Reproduce the two-way ANOVA: PAS length explains 81.8% of Gβ² variance (P < 0.0001); Gβ² spans 1227Β±138 Pa (PAS20, 5 Β΅M) to 8615Β±1196 Pa (PAS1, 25 Β΅M) .
3. Inverse-design module
Implement the grid-based 2D sweep (PAS n Γ IPTG) over the four TabPFN property models, normalize properties, and rank candidates by Manhattan (ββ) distance. Validation check: multi-property targeting (Gβ² + thickness + curli) should recover PAS8/15 Β΅M with distance β1 vs 14 for single-property Gβ² targeting .
4. Extensions beyond the paper (BGPT inference, clearly flagged)
Active learning loop: use TabPFN uncertainty to select the next PAS/IPTG experiment β a natural fit since the design space is only 2D and uncertainty was realistic on the test set.
UQ stress test: verify the 90% interval coverage on additional unseen conditions; the paper's test set (12 points) is too small for precise RΒ²/RPIQ confidence β treat published values as point estimates, not population parameters.
Thinness caveat: thickness RΒ²=β1.505 despite RMSE=21 Β΅m (~5β8% of the 267 Β΅m mean) β replicate with bootstrapped CIs on RΒ² before using thickness in any design loop .
5. Known blind spots
One chassis (E. coli PHL628 ΞCsgA), one matrix protein (CsgA-PASn), two design parameters, one permeability probe (40 kDa FITC-dextran); extrapolation beyond the PAS/IPTG space is untested, and no mechanistic experiments validated why PAS length dominates Gβ² variance. Generality to other ELM platforms is asserted, not demonstrated.
Simulated TabPFN active-learning value-of-information curve: expected RΒ² gain per added experiment on a 2D PAS/IPTG grid, assuming 45 baseline points, base RΒ²=0.851, diminishing returns with 1/βn uncertainty scaling, Β±1 SD band across 200 Monte Carlo draws. Clearly simulated β not observed data.
Generated scientific data; not direct experimental measurements.

Hypothesis Graveyard
TabPFN fundamentally outperforms GPR on small tabular materials data β not supported here: GPR was within ΞRΒ²=0.038 on the independent set; the apparent superiority may reflect a single small test set (12 points) rather than a robust model ranking.
