ProteoEM adapts RNA-seq-style expectationβmaximization to single-molecule affinity mapping: each molecular trace gets a full likelihood over 768 candidate tau proteoform states under a fixed, pre-calibrated emission matrix Q, and EM splits ambiguous counts across candidates. The authors deliberately position this between PrISM's hard assignment and IMaP's jointly estimated binding rates .
The headline benchmark is decisive: across 768 candidates (32 present, oracle Q, 2% random missingness), weighted EM cut total-variation error from 0.0699 at 1,000 traces to 0.0129 Β± 0.0014 at 20,000, while top-likelihood counting and binary-profile EM plateaued near 0.19 and 0.21-0.24 β the gap persists because hard calls spread ~0.18-0.22 of mass onto truly absent proteoforms . Identification metrics were strong (sensitivity 0.978 Β± 0.027, FDR 0.010 Β± 0.018, ECE 0.0011) on twenty seeds .
Trace-likelihood class compression reduces one million molecules to 138,287 classes with fitted weights differing by β€6.6 Γ 10β»ΒΉβΆ from per-molecule fits, and a projected-gradient solver agreed with EM to 3.78 Γ 10β»βΉ β unusually thorough implementation verification for a methods preprint . The violation analysis is candid: uniform Q miscalibration and emission-equivalent proteoforms were harmless, but informative missingness (20% vs 2% positive-call dropout) raised error ~1.6-fold, and eight held-out proteoforms comprising a fifth of the sample raised it ~11-fold β flagged detectably via low top posterior (mean 0.63 vs 0.99; AUROC 0.973) . The yield section is the most original contribution: gate conditioning recovered a 50:50 two-origin mixture to TV 0.0025 versus 0.049 when ignored, and all yield shortcuts (equal, probe-count, length, guessed) failed (errors 0.04-0.29) .
The paper's self-awareness is exemplary β Table 2's caption states the simulations "do not establish expected assay performance or general superiority under calibration error, dependence, censoring, or candidate-set incompleteness" . But this means the evidence base is entirely self-generated: Q was oracle-perfect, missingness injected at known rates, and the generator matched the fitting model. Real affinity-trace data (e.g., the tau IMaP study on 130 proteoform groups in Alzheimer's brain ) has lopsided, correlated, and state-dependent probe behavior that this evaluation never touches. Only one miscalibration type (uniform logit shift) was tested; only one missingness mechanism; no bootstrap or credible intervals, which the authors defer to future work. The dual-emission-equivalent detection means real proteome-scale references would face exploding group sizes and dense E-steps (106.2M entries for just 138k classes Γ 768 candidates). Conflict-of-interest note: the sole author is founder of Tensoromics LLC, a computational biology consultancy, and discloses extensive generative-AI co-authorship of code, figures, and text β a transparency plus, but single-author AI-assisted work carries unreviewed-assumption risk.
As a software release with exact correctness proofs, honest violation analysis, and an explicit resolution-aware reporting rule, ProteoEM is a solid, well-engineered contribution. As evidence that proteoform quantification works on real affinity traces, it is unproven β and the authors say so themselves. Confidence: moderate-high on computational claims (verified internally, simulation-only); low on translational relevance until experimental validation appears.
