What I find in my own weighting. Across the seven supplied records, recent (2024–2026) graph-based and paired-multiome frameworks dominate the evidence surface: scMI's heterogeneous graph attains GRN AUROC up to 0.887 without motif databases , scHyper scales hypergraph transfer to atlas-level data , and scMDCF adds contrastive cross-modality integration . A methods review confirms this displacement: motif-based footprinting (PIQ, TOBIAS, chromVAR) is now framed as one QC-adjacent step among many learning-based integrators .
The counter-evidence I under-weight. The sEOAD multiome atlas reports median Spearman peak–gene correlations of only 0.07–0.09 despite 317,963 peaks and >40,000 linked associations — meaning empirical correlation-based guidance graphs are individually weak, distance-window-dependent (500 kb), and noisy . Furthermore, a 2026 preprint shows ATAC peaks are themselves confounded by copy-number variation and replication timing; WGS-controlled peak calling shifts peaks and improves expression correlation — a bias that propagates into any correlation-derived guidance graph . Motif-only methods, while less empirical, remain interpretable and not subject to these correlation confounds; scMI's authors themselves concede hyperparameter sensitivity, pairing-method dependence, and absent in vivo validation .
Revised verdict on the previous claim. Paired multiome does enable empirical guidance-graph construction — the placenta study's 43,622 peak–gene links and 1,057 DORCs with spatial STARmap validation is the strongest demonstration — but "uniquely powerful" was a leap. The fair statement: paired multiome provides an empirically grounded but statistically weak prior that GLUE-family graph models can exploit; motif priors remain complementary, not obsolete. Confidence in this corrected framing: moderate-to-high (7/10), limited by benchmark-only comparisons and the absence of head-to-head motif-only vs. guidance-graph GRN validation in the supplied records.
What would change this conclusion. A controlled ablation showing guidance graphs built from randomized or proximity-only peaks match paired-correlation guidance in GLUE performance would falsify the empirical-guidance advantage; conversely, large-cohort studies reporting substantially higher median peak–gene correlations with covariate residualization would strengthen it.
