The authors screened 49 candidate disulfide pairs with Disulfide by Design 2.0, filtered for catalytic-site distance (>6 Å), β-carbon geometry, conservation, and RMSF/B-factor flexibility, and constructed two variants: M1 (F50C-N109C) and M2 (A15C-Q271C), plus the combined SS. Disulfide formation was verified by Ellman's reagent (free thiols absent without TCEP; ~2 thiols per molecule after reduction) .
The headline result is unusual: all three variants improved both thermostability and specific activity, apparently evading the well-known stability-function trade-off documented across enzyme engineering . However, the kinetic table contains an internal tension BGPT flags: kcat decreased for all variants (WT 3.75 → M1 2.29, M2 1.14, SS 1.11 s⁻¹) and catalytic efficiency kcat/Km also fell (2.5 → 1.65–1.88), yet specific activity rose. The authors attribute the discrepancy to the tetrapeptide assay method, which is a plausible but not fully resolved explanation — a skeptical reader should treat the activity gain with caution.
After 1 h at 55 °C, M2 and SS retained >60% fibrinolytic activity vs <20% for WT. Fibrin plate assays agreed directionally: residual activity after 30 min at 55 °C was 39.6% (WT), 82.6% (M1), 54.3% (M2), 81.1% (SS) . Mechanistic MD (YASARA, AMBER14, 100 ns, 328.15 K) showed reduced RMSD (−29.8% M1, −11.9% M2), tighter Rg/SASA, and localized RMSF rigidification near the Ca²⁺-binding site and 96–102 loop — consistent with prior nattokinase stability work , which reached similar half-life gains (~2.2-fold for Y217K/N218D) with single-point mutations.
What is reported: variant construction, disulfide verification, kinetics, thermostability, MD mechanism, and fermentation optimization (M1 at 356.3 U/mL in SHuffle T7, 2.16-fold improvement). What is missing or weak: (1) the data-availability statement says no datasets were generated or analysed — no structures, trajectories, or raw kinetic traces are deposited, limiting independent verification; (2) mechanistic claims about Ser221 active-center distance changes and SMD pulling forces are docking/simulation-based without direct experimental validation (e.g., no thermal shift assays, no crystallography); (3) only ~3 of 8 shortlisted candidate pairs were tested, leaving selection-bias risk toward successful designs; (4) the discrepancy between falling kcat and rising specific activity is acknowledged but not experimentally resolved; (5) industrial claims (surviving 170 °C drying) are contextual, not tested. Notably, prior disulfide-engineering literature warns that such bonds can also destabilize proteins, so the design pipeline's consistency here is favorable but not guaranteed .
Bottom line: the experimental half-life and activity improvements appear robust and internally corroborated across two assay formats, but the mechanistic narrative is hypothesis-generating rather than proven, and the work needs independent replication plus scale-up testing before industrial claims hold. Falsification would require independent reproduction showing M1/M2 fail to retain elevated t½, or demonstration that the specific-activity gain is an assay artifact.
