PSCSR-seq adapts nanolitre-scale 3' adapter ligation to the Takara ICELL8 nanowell chip (5,184 wells), adds a 75°C heating step to release small RNAs from RISC, uses 8-nt random UMIs plus junction-proximal random nucleotides to counter ligation bias, and introduces cell barcodes in PCR-1 and sample indices in PCR-2. Reported efficiency gains: cost ≈ $1.6/cell, ~87% sequencing saturation on A549 cells, 216K mapped small RNA reads and 15,540 UMI-scored small RNA molecules per A549 cell, of which ~38% map to miRNA loci .
Head-to-head downsampling against the Hüker (SBN-CL) method on A549 data showed PSCSR-seq detected roughly twice as many miRNAs at equal sequencing depth, and small-RNA-read fractions exceed prior Faridani, Wang and Hüker protocols .
Reported limitations (authors acknowledged): the no-mismatch alignment pipeline misses edited miRNAs; ICELL8 dependence may limit portability. Additional gaps BGPT infers: (1) the LUAD cohort is only 5 patients with no validation cohort, so "diagnostic/therapeutic miRNAs" are hypothesis-generating, not validated; (2) 98.8% of annotated tumor cells came from tumor tissue — circularity risk if miR-135b-driven annotation influenced the differential-expression contrast; (3) no spike-in controls for absolute small RNA quantification; (4) the Hüker comparison uses n = 6 vs n = 10 cells at A549, modest power; (5) cell-line homogeneity limits claims about tissue heterogeneity handling beyond the fresh-PBMC proof-of-concept. Conflict-of-interest: Tao Cai and Jia Li filed a patent on the method — a financial incentive favoring positive benchmarking results, though data (GSE134004), code (GitHub biocaitao/PSCSR-seq), and UCSC Cell Browser access support independent verification .
What would change this assessment: an independent lab replication on heterogeneous frozen clinical tissue showing PSCSR-seq sensitivity no better than Hüker/Smart-seq-total at matched depth, or failure of the 42 PBMC markers to transfer to unsorted donors, would materially weaken the central claims. Confidence: method-level claims are strong (direct benchmarks, public data); clinical-biomarker claims are moderate-to-weak (small, unreplicated cohort).
