     Quick Explanation

This arXiv preprint (Batebi, Tepper & Netz, Oct 2026) shows that non-Markovian effective friction extracted from the same restrained umbrella trajectories used for the PMF predicts ligand residence times within a factor of 2.6 of experiment across A2A, HSP90 and RNase S systems, while Markovian friction profiles overestimate Ο„res by 2.6–29Γ—, and reproduces the A2A mutation ranking. It is a methodologically rigorous but narrowly validated proof-of-concept: only three systems, one umbrella array each, and possible error compensation cannot be excluded.

     Long Explanation

Core advance: kinetics from trajectories already paid for

The central claim is that residence times on the minutes timescale β€” inaccessible to unbiased MD β€” can be computed by combining the umbrella-sampling PMF U(x) with a non-Markovian effective friction Ξ³eff extracted from the position autocorrelation of the same restrained trajectories. Ξ³eff = 2K∫c(t)Β²dt differs from the time-integrated Ξ³pos = K∫c(t)dt only when relaxation is multi-timescale; near the A2A WT barrier, four relaxation components (1.6 ps to 8.8 ns) reduce the barrier-weighted Ξ³eff/Ξ³pos to 0.19, so Ξ³eff is roughly 3.6Γ— smaller than Ξ³pos at the barrier and shortens the MFPT accordingly.

    Reported numbers (author-reported, log-scale bar chart): A2A-ZM241385 Ξ³eff Ο„res = 274.7 s vs 125 Β± 8 s experimental (radioligand, 25 Β°C); N-HSP90-compound 18 = 2,169 s vs 833 Β± 174 s (SPR); RNase S-S15 = 2,259 s vs 2,439 Β± 178 s (ΒΉΒ³C-NMR exchange). With Ξ³pos or Ξ³sol, all predictions are 2.6–29Γ— too long . Confidence note: validation rests on three data points from three different assay modalities; this is a within-paper, not community-replicated, claim.

Why the mechanism is scientifically interesting

The mutation analysis shows energetics and friction decouple: T256A lowers the barrier only 5.2 kJ mol⁻¹ but cuts barrier-weighted friction to 0.29Γ— WT, while E169Q lowers the barrier 12.0 kJ mol⁻¹ yet retains 0.84Γ— WT friction β€” yet both mutations also increase well-weighted friction (1.7–2.8Γ—). The authors correctly flag that whether well friction contributes depends on the memory-time vs barrier-residence-time regime, which they did not determine per system β€” an honest but unresolved gap in the mechanistic picture .

    Context vs competing kinetic methods

Relative to established routes β€” Ο„RAMD (78% accurate on 70 HSP90 ligands but systematically biased for some classes) , seekrflow milestoning (HSP90 RΒ²=0.97, TTK RΒ²=0.78 for log₁₀koff) , and ML-calibrated fragment frameworks β€” this work's distinct selling point is calibration-free absolute prediction from thermodynamic-grade sampling, with no system-specific fitting. The method is well positioned as an add-on to existing umbrella workflows; MemEngine-MD v0.1.1 is archived on Zenodo with code, tests and reference outputs .

Critical assessment, blind spots and falsifiability

Strengths the authors themselves state: single umbrella array per system (internal stability only, no independent replicates); possible compensation between force-field error and the friction correction cannot be excluded with n=3; the umbrella harmonic restraint may inflate friction up to ~2Γ—, which could explain much of the A2A/HSP90 deviation but not RNase S (7% below experiment); A2A WT and mutation experiments were measured at different temperatures, so only relative accelerations were compared. Not addressed elsewhere: no prospective congeneric-series test was performed β€” this is the single most decisive missing experiment, since rank-ordering within a chemically related series is what drug discovery actually needs. Potential confounds BGPT flags beyond the authors' own list: (i) the Ξ³eff/Ξ³pos ratio below one cannot distinguish intrinsic bath memory from hidden slow coordinates omitted by the 1D reaction coordinate, so part of the "memory correction" could be coordinate incompleteness; (ii) different error signs across systems (2.2Γ— and 2.6Γ— too long vs 0.93Γ—) are consistent with partially cancelling systematic errors; (iii) the absorbing-boundary placement and 1D Smoluchowski assumption for a GPCR embedded in a membrane with multiple receptor conformations are unverified approximations. What would falsify the central claim: temperature-matched, prospective, blinded tests with independent umbrella replicates and a common assay, where Ξ³eff falls outside a factor ~2.6 or fails to beat Ξ³pos/Ξ³sol.

     BGPT Paper Review

    Study Novelty

    70%

First demonstration that memory-resolved friction from existing restrained umbrella trajectories yields calibration-free minutes-scale residence times; the non-Markovian formalism itself builds on prior Netz-group work, so it is an application-bridging advance rather than a wholly new theory.

    Scientific Quality

    70%

Rigorous methods, honest limitations, archived code, and sensitivity analyses (model order 2–6 exponentials, WHAM bootstraps). Key weaknesses: n=3 systems from different assays, single umbrella array per system, possible error compensation, unresolved well-friction regime, and no force-constant correction applied.

    Study Generality

    60%

Tested across membrane GPCR, soluble enzyme, and peptide complex, but the claim of transferability is inferred from three points; the theoretical framework (1D Smoluchowski + Ξ³eff) is general, the empirical validation is not yet.

    Study Usefulness

    70%

If validated, the approach converts any existing umbrella-sampling investment into kinetic output without extra rare-event simulations β€” a practical drug-discovery workflow gain; real-world value currently limited by the small validation set.

    Study Reproducibility

    70%

MemEngine-MD v0.1.1 with tests, reference outputs, PMFs, friction profiles and settings is archived on Zenodo; full-resolution trajectories only on request pending deposition, and no independent replication exists yet.

    Explanatory Depth

    80%

Deep mechanistic separation of barrier vs prefactor contributions, multi-timescale relaxation analysis, and explicit reasoning about Markovian vs non-Markovian limits (Grote-Hynes vs long-memory); gap remains in per-system memory-time regimes.

Reproducing the paper's residence-time comparisons: parsing reported Ο„res values, computing prediction/experiment ratios for Ξ³eff, Ξ³pos and Ξ³sol, and visualizing log-scale agreement across the three systems.

     Hypothesis Graveyard

The agreement is purely due to non-Markovian physics correctly implemented β€” unlikely as sole explanation because n=3 with different assays, opposite error signs, and acknowledged untested error compensation leave a cancellation hypothesis alive.

Barrier-only Boltzmann estimates suffice β€” falsified within the paper itself: barrier-only accelerations (8.2Γ— for T256A, 129Γ— for E169Q) deviate substantially from both experiment and the full calculation, requiring the friction term.
