Graphic recreates relative sensitivity/ background reported for AIM marker combinations used in PBMC AIM assays to identify antigen specific CD4 and CD8 responses; values shown are illustrative syntheses of reported results and assay comparisons to guide experimental design and gating strategy choices
| Step | Action | Critical note |
|---|---|---|
| 1 | PBMC thaw QC | Viability >85% recommended; rest 2h in warm media before stimulation |
| 2 | Plate cells 1e6/well in 96 U bottom or 24 well per experiment | Include DMSO negative and SEB/PHA positive controls |
| 3 | Stimulate with peptide pool 1-2 ug/ml per peptide, 18h | Use matched negative donor controls; for CD8 consider peptide length and HLA |
| 4 | Collect half supernatant optional | For cytokine multiplex later, collect before BFA/monensin |
| 5 | Add BFA monensin and anti CD137 for 4h | Titrate anti CD137 to avoid blocking surface upregulation |
| 6 | Surface stain AIM panel live then fix/permeabilize | Include viability dye and dump channel |
| 7 | ICS intracellular cytokine stain (IFNg IL2 TNFa etc) | Use validated antibodies and isotype or FMO controls |
| 8 | Acquire >500k events and analyze with preset templates | Report background subtracted frequencies and responder definitions |
Use donor matched DMSO background subtraction and define positivity as three criteria: (1) frequency after subtraction >0.01 percent of parent CD4 or CD8, (2) magnitude exceeding mean plus 3 SD of negative controls run in same batch, and (3) reproducible across technical replicates; report both frequency and stimulation index. Where possible verify with tetramers or functional readouts. These practices follow recommendations and examples from AIM/ICS combined studies and epitope mapping datasets
Confidence note: Recommendations are synthesized from peer reviewed AIM method papers and recent datasets; key limitations include interlab variability in antibody clones, donor heterogeneity, and choice of peptide or protein antigen which can alter sensitivity β always run pilot validation experiments per site and reagent lot
