Chen et al. assembled the first complete chloroplast (cp) genome of Shizhenia pinguicula, a rare medicinal orchid endemic to China, from a single plant collected in Fuding, Fujian. The genome is a typical quadripartite 158,658 bp circle (LSC 83,689 bp; SSC 4,915 bp; IR 35,027 bp each; GC 36.49%) encoding 123 genes (77 protein-coding, 38 tRNA, 8 rRNA) .
The most striking findings are structural: five NDH genes (ndhA, ndhB, ndhC, ndhH, ndhK) are pseudogenized and five (ndhD, ndhE, ndhF, ndhG, ndhI) completely lost, contracting the SSC to just 4,915 bp with 13.84% GC, while extra copies of ycf1 and rps15 expanded the IRs to 35,027 bp β a combination the authors state has not been observed in other published Orchideae plastomes . NDH loss is known in Orchidaceae and gymnosperms such as Pinus thunbergii, where authors proposed functional replacement by nuclear homologs . Codon usage shows strong A/U-ending preference attributed mainly to selection; branch-site PAML analysis identified one positively selected site (position 97, ArgβLys) in ycf3, a photosystem I assembly gene . ML/BI/MP trees from 32 plastomes place S. pinguicula sister to the Hemipilia+Ponerorchis clade at the base of the East Asian Orchidinae alliance, consistent with prior multi-marker studies .
Strengths: Standard, well-documented pipeline (GetOrganelle assembly, GeSeq annotation, MAFFT/IQ-TREE/MrBayes/PAUP), full data deposition (PP979534, SRA SRR29687138), and three congruent phylogenetic methods. The 10 hypervariable IGS regions (Pi > 0.07, e.g., psbK-psbI, rps16-trnQ) offer practical barcoding candidates, echoing variable-marker strategies in other orchid groups .
Blind spots: (1) n=1 specimen β the Bletilla study demonstrated substantial intraspecific cp variation and cp-nuclear conflict in orchids, so the structural uniqueness of a single S. pinguicula individual cannot exclude assembly artifacts or population-level heterogeneity . (2) Plastid-only phylogeny may be discordant with nuclear history (chloroplast capture/introgression), a documented risk in Orchidaceae. (3) The adaptive interpretation of the ycf3 site and NDH loss (coastal habitat adaptation) is speculative β no functional validation, expression data, or reciprocal site-model comparisons across a broader backbone. (4) Ka/Ks values >1 for five genes in only one pairwise comparison could reflect saturation or sampling noise. (5) The claim of "unprecedented" IR dynamics rests on NCBI-comparison of a small plastome set; with only ~5 Orchidinae comparators, absence of evidence is weak evidence.
Independent assemblies from additional populations (or long-read data) confirming the SSC contraction and NDH losses; nuclear (nrITS/Xdh) topologies corroborating the basal placement; and comparative expression/physiology data linking ycf3 site 97 or NDH loss to coastal-habitat fitness. Without these, the conservation-genomics framing is promising but preliminary.
