This preprint (bioRxiv, Sept 2026) demonstrates for the first time that budding yeast mitochondria are heavily ubiquitinated at steady state and that rapamycin triggers near-complete deubiquitination over 24 h. Time-course western blotting of isolated mitochondria (0.5β24 h, 1 Β΅M rapamycin) showed progressive ubiquitin loss, mirrored by Ubi4-GFP translocating from mitochondria to cytosol .
Schematic from qualitative report; raw densitometry not provided.
A screen of 16 DUB deletion strains identified only Ξubp3 and Ξubp4/doa4 as strongly impaired in rapamycin-induced mitochondrial deubiquitination, while Ξbre5 and Ξubi4 deubiquitinated normally . Key epistasis: Ξubi4Ξubp3 does not show elevated mitophagy, placing UBI4 upstream of UBP3 . Catalytically inactive Ubp3-C469A loses mitophagy inhibition, formally linking DUB activity to the phenotype .
Purified Ubp3-FL and its catalytic domain alone deubiquitinated isolated mitochondria dose-dependently in vitro, with no enhancement by Bre5 β consistent with the companion biochemical study showing Bre5 is dispensable for Ubp3 catalysis (Ub-AMC, Ub-GFP, Ub77N) . Mitochondria from HEK cells, S. pombe, and U. maydis were also ubiquitinated and Ubp3-sensitive, suggesting conservation . The authors propose a bold hypothesis: mitochondria (20β30% of cell volume) act as a ubiquitin storage depot, with Ubp3 releasing free ubiquitin under stress to fuel UPS/autophagy .
Confidence: Central Ubp3-dependent deubiquitination claim β high (multiple orthogonal assays). Ubiquitin-storage model β low, awaiting direct ubiquitin-pool quantification. Falsification would require showing deubiquitination persists in catalytic-dead or reconstituted systems lacking Ubp3.
