This structural biology preprint resolves why the two tandem macro domains of PARP9, despite near-identical Ξ±/Ξ²/Ξ± folds and similar ADPr-binding affinities, diverge functionally. De-MARylation assays confirm MD1 hydrolyzes auto-MARylated PARP10 at 0.130 Β± 0.003 Β΅M/min while MD2 is inert over 60 min; the tandem construct slows modestly to 0.110 Β± 0.004 Β΅M/min, suggesting intra-molecular competition .
The decisive observation is thermodynamic: despite ΞG differing by only ~0.26 kcal/mol, MD1 binds enthalpy-driven (ΞH = β15.45 Β± 0.31 kcal/mol; βTΞS = 8.26) whereas MD2 pays a smaller entropic cost (βTΞS = 6.34) with weaker enthalpy (β13.27) .
Structurally, the catalytic asparagine is conserved (Asn140/Asn339) in both domains, but MD1's glycine-rich loop (Gly146-148) is replaced in MD2 by Val345-Gly346-Pro347, and the pocket-lining aromatic Phe244 becomes Met435. Crystallography (resolutions 1.30β2.7 Γ ; PDB 9QYDβ9QYG, 32HB/32HC) shows MD2 accommodates ADPr in two anomeric forms with the distal ribose displaced from the catalytic position, while MD1's Asn140 contacts the ribose O3 near the scissile bond .
The strongest evidence is mutational: MD2 P347G binds ADPr ~7-fold tighter (KD = 1.17 Β± 0.2 Β΅M), adopts a more MD1-like enthalpy/entropy profile, andβcriticallyβgains RNA but not protein de-MARylation activity. M435Y drastically reduces affinity, and the P347G/M435Y double mutant is fully inactive, implying the two residues are not independently catalytic .
Strengths: rigorous multi-method triangulation (crystallography, NMR relaxation/CSP, ITC with model-free statistical validation, orthogonal protein/RNA substrates), triplicate assays, deposited PDB IDs and analysis code (Zenodo 10.5281/zenodo.21337531), and explicit negative results (six unstable MD1 mutants unpurifiable). Weaknesses: all findings are on isolated recombinant domains with artificial substratesβfull-length PARP9, its DTX3L partner, and cellular contexts are untested; the RNA-vs-protein selectivity of P347G remains unexplained; and the authors frankly state the in-cellulo operation of the eraser/reader division is unknown. Notably, PARP9's macro domains are under positive selection in bats and co-evolve with DTX3L , making the demonstrated evolutionary accessibility of a single-residue functional switch biologically plausible. What would change the conclusion: an MD2 mutant with restored loop flexibility that still mispositions the distal ribose yet remains active, or demonstration that P347G-like plasticity operates on protein substrates in cells.
