Phan, Contzen, Seemann, and Gossen established a CHO landing-pad system (CHO.S15 single-copy; CHO.S18 dual-copy) via lentiviral transduction, then compared Flp-RMCE against CRISPR/Cas9 HDR at the same loci . The RMCE design uses a promoter/ATG-trap: FRT sites embedded in the GFP ORF of the landing pad allow RFP reconstitution only upon in-frame cassette exchange, enabling drug-free selection by fluorescence alone.
The 20-fold increase in hBMP-2 secretion after Cre-mediated RFP deletion (19-fold by ELISA, p<0.0001) is a striking and reproducible observation, also seen with hOct4 in an unrelated cell line, suggesting transcriptional interference between tandem promoters as a plausible mechanism . Multi-locus superiority of Cas9 is mechanistically consistent with the double-strand break acting independently at each copy, whereas RMCE requires Flp to act sequentially at two separate chromosomal sites.
Two of twelve "successful" HDR clones harbored irregular insertions (hamster genomic DNA or plasmid fragments) adjacent to the cut site, echoing known CRISPR aberrant-recombination phenomena . The study is limited to CHO-K1 cells, a single landing pad, and semi-quantitative flow cytometry comparisons with no systematic stability or off-target analysis. Falsification would require showing that the dual-locus advantage of Cas9 disappears under optimized donor:nuclease ratios or in other cell types, an avenue the authors themselves acknowledge as untested. Sample sizes are small (12 clones, n=3 for flow cytometry), and no genome-wide off-target assessment was performed, so the "comparable efficacy" conclusion rests on a narrow experimental window .
Flp recombinase remains valuable for landing-pad strategies because it requires no host repair machinery, acting as a "mild" genotoxic process relative to Cas9-induced double-strand breaks. Recent Flp engineering (photocaged variants with >98% activation in C. elegans) continues to expand its spatiotemporal control , while Cas9 engineering via directed evolution continues to broaden PAM compatibility . The Phan et al. comparison thus remains a useful decision framework: RMCE for stable, homogeneous production lines; Cas9 for multi-locus or de novo engineering without pre-built landing pads.
