Arnold, Siemann, Scharnweber, Werner, Baumann, and Reuss (University of Stuttgart, funded by the German Ministry of Research and Roche Diagnostics) built a mechanistic rate equation for in vitro transcription by T7 RNA polymerase that, for the first time, embeds linear genomic sequence information β transcript length, nucleotide composition, and promoter/terminator identity β directly into continuous kinetic rate equations, simulated via ACSL with parameters identified by nonlinear regression and simulated annealing .
The key mechanistic decomposition is keff,i = 1/(1/k_I + (n_iβ1)/k_E + 1/k_T,i), attributing the rate constant for each RNA species to initiation (k_I = 79 sβ»ΒΉ for PβT7Ο10β, 146 sβ»ΒΉ for the pT3/T7luc promoter), near-diffusion-fast elongation (k_E = 5.8 Γ 10β· sβ»ΒΉ), and termination constants spanning two orders of magnitude (5β630 sβ»ΒΉ) that the authors correctly reinterpret as termination efficiency rather than polymerase speed .
Strengths: The GTP K_M result (76 Β΅M vs the canonical 160β190 Β΅M) is presented honestly as contradicting prior work, with a mechanistic reinterpretation (initiation contributes less to GTP affinity than believed) β a falsifiable claim the authors flag as template-specific and unresolved . The pseudo-steady-state assumption is justified by prior observations that run-off/abortive transcripts accumulate linearly within seconds.
Limitations the authors partially address: abortive transcription (8β14 nt products) is neglected β defensible for kb-scale transcripts but not short ones; the P_pT3/T7luc initiation constant (146 sβ»ΒΉ) carries inflated uncertainty; and only two promoter classes and five terminators on three plasmids constrain parameter identifiability (eight unknowns from nine equations, solved sequentially). Limitations not fully addressed: Vmax = 188 Β± 100 Β΅M/min implies ~53% relative uncertainty, yet this anchors k_eff estimates; no cross-validation on independent plasmids; no error propagation from the 30% filter-immobilization correction factor (Ξ± = 0.3) in radiolabel quantification. Subsequent pre-steady-state work showed initiation involves dinucleotide rebinding inhibition and substrate activation absent from this model , and promoter binding is promoter-class dependent (K_Rp ~4β4.6 Γ 10β· Mβ»ΒΉ with GTP-dependent class differences) .
A high-quality, honestly-caveated engineering paper whose sequence-aware parameterization anticipated later systems-biology treatment of cell-free expression. Confidence: moderate-high for parameter estimates on the tested plasmids; low-moderate for extrapolation to arbitrary sequences. What would change the conclusions: replication on additional promoter/terminator pairs with full nonlinear covariance analysis, and pre-steady-state initiation data (as later emerged) showing the pseudo-steady-state rate law underestimates early-time dynamics.
