The paper integrates chromosome-level genomes, 26-individual resequencing, five-tissue RNA-seq, HiFi methylation, and Hi-C to compare M. aspalax (arid) and M. psilurus (humid), diverging ~2.94 Mya (95% CI 1.8β4.6). Species-specific signals align with ecology: arid M. aspalax shows kidney/lipid selection (Lamb2, Pdgfrb, Irs-1, Scap); humid M. psilurus shows aquaporin, taste (Tas2r1), and methylation (Dnmt3a) evolution, plus 22 olfactory receptor CNV losses and a 6482-bp ERVK insertion in Morc1 with globally elevated DNA methylation.
Notably, 32/40 inversions >1 Mb overlap top-5% FST and Dxy islands (OR = 1.11, p β 4Γ10β»βΆ), are enriched for spermatogenesis and DNA repair genes, disrupt TADs but not A/B compartments, and show breakpoints flanked by inverted repeats and SDs β consistent with NAHR.
Strengths: multi-layer integration (sequence, TE, methylation, 3D), orthogonal breakpoint validation (92.5% HiFi, 63.75% contig), and full data/code availability (PRJNA982286; Zenodo/GitHub). Limitations: all inversionβdivergence and TEβmethylation associations are correlative with no functional validation; only two focal species limit generality; some prior zokor work showed limited parallel molecular adaptation across subterranean mammals, so pathway-level convergence claims need broader taxon sampling.
