This preprint introduces MethylAI, a deep learning model that predicts single-CpG methylation from 18,432-bp sequence after cross-species pretraining on 1,900 WGBS methylomes (12 species) and human fine-tuning on 1,574 methylomes spanning 52 tissues .
Headline performance: mean PCC 0.903 (range 0.741β0.962) on an independent test chromosome (chr11), and 0.875 vs 0.813 (INTERACT) and 0.828 (HyenaDNA) across 1,574 test samples under matched model sizes .
Attribution findings: 19.5% of examined TF motifs were more informative than the CpG dinucleotide itself; gene-body CGI motifs (IKZF1, CTCF, BATF::JUN, GATA2) showed 9.6β16.8Γ enrichment conserved across ten tissues .
Validation is the strongest feature: CTCF knockout in HEK-293T gave WGBS shifts concordant with in silico perturbation (PCC 0.859β0.861), and CRISPR deletion of a TRMU CTCF motif raised local methylation; mQTL direction accuracy was 87β90% in active motifs vs ~53β58% elsewhere .
Bottom line: a technically impressive, well-documented sequence-to-methylome model with genuine experimental validation; its mechanistic βmethylation grammarβ narrative outruns what one cell line and attribution maps can prove. Reproducibility is aided by public code (github.com/Yu-Lab-Genomics/MethylAI) .
