This preprint integrates RNA-seq, CHD8/H3K4me3 ChIP-seq, and ATAC-seq in female mouse ES cells differentiating to NPCs, with CRISPR knockout, two shRNA knockdowns, and domain-deletion rescue lines. CHD8 occupancy is extensively remodelled during differentiation (32,017 ES peaks β 48,735 NPC peaks; 58.9% NPC-specific), CHD8 loss dysregulates 2,752 genes (1,618 down / 1,134 up), and 4,486 ATAC-seq regions change significantly, with accessibility loss predominating (70.5%) despite a negligible global shift (median LFC +0.014; WT-KO Pearson r = 0.987) .
Re-expressing full-length CHD8 in the KO background rescues ~70% of transcriptional changes, ΞHelicase ~41%, ΞChromo ~1% (Friedman test with FDR-corrected pairwise Wilcoxon), defining separable recruitment (chromodomain-H3K4me3) and remodelling (helicase) functions . Notably, rescue is only partial for FL β consistent with the authors' own finding that CHD8 binding is a poor predictor of transcriptional outcome (bound vs unbound DEG distributions did not differ; direct targets rescued at 58.0% vs 57.2% for indirect DEGs, OR=1.03, p=0.558) .
Strengths: rigorous pipelines (DESeq2/DiffBind, ENCODE blacklist filtering, FRiP checks), transparent exclusion of a PCA-outlier ATAC replicate, dose-response concordance across KO/KD lines (KO-KD8.2 r=0.54), GEO deposits and a public GitHub pipeline, and honest framing of SFARI overlap as not exceeding genome-wide chance. The p53/DNA-damage upregulation signature converges with CHD8-p53 findings in hematopoietic stem cells .
Blind spots: (1) single CRISPR KO clone (C4) β clone-specific off-target effects cannot be excluded, only partially mitigated by KD concordance; (2) the "female" framing is weakened by absence of any matched male comparison β the stated falsification test; (3) one differentiation timepoint (day 3) means the observed p53 arrest/pluripotency retention could be a kinetic delay rather than a fate block; (4) the Fa2L-S4 line carries a Tsix mutation, biasing XCI choice; (5) only 8 genes meet the stringent three-omics overlap β too few for enrichment testing, so the "high-confidence direct targets" headline rests on a very thin evidence base; (6) homozygous KO is a more severe model than the heterozygous haploinsufficiency seen clinically in CHD8-ASD, limiting dose translation . Confidence: moderate β findings are internally consistent and well-controlled, but female-specificity and in vivo relevance are untested.
