HegedΕ±s et al. evaluated AF2 human proteome TM structures via HTP database partitioning, ABC superfamily fold comparison (1,126 PFAM hits vs 8 reference folds via TM-score), template-free modeling, dimer modeling, and MD stability tests. 99.5% of AF2-predicted ABC TM structures matched known folds (TM-score >0.5), and template-free ABCG5/ABCG8 heterodimer modeling (sequences linked by CFTR R-domain residues 675-800) gave 0.001 Γ RMSD and 1.00 TM-score vs the 5DO7 crystal structure β extraordinarily strong evidence AF2 grasps lipid-bilayer-level packing even without TM-specific training.
Critical caveats: pLDDT is unreliable as sole TM validator β structures with physiologically implausible hydrophobic thickness (<15 Γ or >35 Γ , 12% of the 5,952 human TM set) can still carry very high pLDDT. The CFTR TM8 kink present in most cryo-EM structures (5UAK, 6O2P, 6MSM, 6O1V, 5UAR, 5W81) but absent from chicken structures was plausibly traced to 3 mM fluorinated Fos-Choline-8 detergent bias β AF2 template-free prediction instead recapitulated the straight TM8 of MRP1 (5UJ9). MD simulations supported this: extracellular pore opening events occurred in only 0.004% of frames with the kinked 5W81 structure vs 3.74% after kink correction (22 vs 6 simulations β modest replication).
Blindspots: The dimer trick (sequence concatenation with a disordered linker) is ad hoc; template contamination is only partially addressed (template-disabled runs for a handful of targets); human-proteome scope limits generalization to Ξ²-barrel proteins, which were not tested; per-residue topology validation relied on CCTOP, which itself can mispredict. Notably, some low-CCTOP-reliability entries reflected complex-partner absence that AF2 monomeric prediction handled correctly β a useful but underexplored direction.
