The preprint argues that melanoma cells do not merely get selected for resistance to MAPK inhibition but adapt, forming AP-1-dependent 'cellular memories' of their gene-expression state at the time of drug exposure. The strongest quantitative support is the dose-escalation experiment: low-dose (1 nM) trametinib for two weeks followed by high dose (5 nM) yielded 59.3 Β± 5.1 resistant colonies β nearly matching continuous low dose (67.6 Β± 4.9) and almost triple continuous high dose (20.6 Β± 2.0) β inconsistent with pure selection .
Supporting lines of evidence: DNA barcoding showed barcodes surviving the lowβhigh switch but absent from high-dose-only arms; live imaging showed most colony cells surviving escalation after a 1β2 day pause, ruling out progressive selection; JNK-IN-8 or T-5224 co-treatment abolished the adaptive survival advantage. A dexamethasone 'passenger memory' assay (FKBP5, TGM2, LTBP1) showed transient induction persisting only when trametinib was applied during induction, blocked by JNK inhibition, with matching persistence of chromatin accessibility at glucocorticoid-receptor motifs . A dual-color AP-1 reporter (6Γ TGACTCA repeats) showed colonies preserving initial per-cell EGFP:mCherry imbalance (46 tracked lineages), supporting cis, activity-dependent encoding β a genuinely rare claim of activating cis epigenetics in mammalian cells.
Strengths: falsification-minded design (switch experiments distinguish selection from adaptation); lineage twins used as internal controls; multiple orthogonal readouts (colony counts, barcodes, RNA FISH, ATAC-seq/chromVAR, live reporter imaging); raw data and code posted on Dropbox/GitHub.
Limitations the authors partly acknowledge, and those they do not:
Demonstrating that JNK-IN-8's blockade of adaptation persists with genetic AP-1 perturbation (CRISPR of JUN/FOS), that the cis effect survives at endogenous (non-synthetic) loci with defined chromatin marks (e.g., H3K27ac read-write via CBP/p300), and replication in a second cell line or in vivo model would substantially firm up the central claim. If memory formation proves selective to the synthetic reporter context, the 'cellular learning' framing would need to be weakened to 'AP-1-mediated stabilization of pre-existing transcriptional noise.'
