The Tu et al. (2025) assembly integrates PacBio, Illumina, and Hi-C sequencing from a single female mud carp from a Guangzhou farm, yielding 1.05 Gb anchored to 25 pseudochromosomes with contig N50 24.13 Mb and scaffold N50 39.38 Mb .
A closely related but distinct assembly of the same species was published in Scientific Data only months earlier (Nov 2024) by a separate group using PacBio HiFi and Hi-C, reporting 1,033.41 Mb assembled, contig N50 33.29 Mb, scaffold N50 39.86 Mb, and BUSCO 98.05% . The Tu et al. paper does not cite or acknowledge this near-simultaneous assemblyβa significant omission for a Scientific Data data descriptor.
Strengths: rigorous multi-tool pipeline (WTDBG2/Flye/NextDenovo + Pilon/NextPolish, 3D-DNA scaffolding), Merqury validation (QV 30.35, 92.16% k-mer completeness), 92.27% RNA-seq mapping rate, and full data deposition (GCA_040955965.1, Figshare) . Weaknesses: single female specimen limits haplotype and population representation; 36,478 predicted genes exceeds the 25,865 reported in the competing assembly by ~41%, suggesting possible over-annotation or inclusion of spurious models; no cytogenetic (FISH) validation; phylogeny based on only 365 single-copy orthologs across 8 cyprinids.
The claim of novelty as the "first" mud carp genome is implicit but factually weakened by the earlier deposited assembly. Confidence in assembly quality is high (strong evidence); confidence in its uniqueness is low.
