The core methodological contribution is a validated reference database built exclusively from specimens confirmed by diagnostic skeletal material or documentation, including four holotype specimens (Indopacetus pacificus, Mesoplodon ginkgodens, M. perrini, and M. traversii). Reference sequences were generated from 42 specimens for control region, 41 for cytochrome b, and 31 for nuclear actin intron, with two representatives per species where possible, drawn from different geographic regions. All sequences were deposited in GenBank with accession numbers provided.
The paper demonstrates locus sensitivity through systematic deletion subsampling, showing that only 100 bp from the 5' end of control region suffices for reliable species identification (β₯80% bootstrap), while 350 bp are needed from the 3' end. For cytochrome b, 100 bp from the 5' end and 75 bp from the 3' end suffice. This reveals that the first 160 bp of control region forms a hypervariable segment concentrating phylogenetic signal.
Interspecific divergence averaged 13.19% (range 2.90β19.43%) for cytochrome b versus 8.57% (range 3.37β20.49%) for control region β reversing the pattern typical of other mammals. Intraspecific diversity showed the opposite relationship (control region 0.85%; cytochrome b 0.51%). Nuclear actin intron showed 1.05% interspecific and 0.24% intraspecific divergence, with all alleles species-specific and most species showing allele monophyly consistent with the three-times rule.
The database resolved: (1) M. bahamondi as junior synonym of M. traversii (Gray 1874), linking a Chilean skull, a NZ skull, and an 1872 jaw; (2) South African strandings previously called H. planifrons re-identified as I. pacificus, revealing its external appearance; (3) five California strandings misidentified as M. hectori recognized as the new species M. perrini, corroborated by a unique 34 bp nuclear actin deletion.
Only two specimens per species were used for most entries β insufficient for species with broad geographic ranges. Nuclear actin covered only 17/21 species. M. grayi alleles lacked synapomorphies. Southern bottlenose whale control region sequences were weakly paraphyletic with the northern species due to deep intraspecific divergence. The proposed DNA Surveillance web resource is no longer operational as of 2026, illustrating the fragility of web-based curation.
