A pooled CRISPR library delivers many guide RNAs to a cell population; sequencing guide enrichment or depletion after a phenotype-based sort links perturbations to cellular effects. In the strongest directly relevant example, a genome-wide Brunello knockout library was used in APOE4 iPSC-derived oligodendrocytes: approximately 90 million cells were infected at MOI 0.3β0.5, selected with puromycin, cultured for 10 days, stained with BODIPY, and separated by FACS into high- versus low-lipid-droplet groups.
Low-lipid and high-lipid populations showed different guide enrichments. Wnt-related genes, including DKK1, NKD1, FZD10, and WNT16, and phospholipid-metabolism genes, including PLA2G4C, AGPAT2, PNPLA6, PNPLA7, DGK1, and CDS1, were implicated. The screen was supported by chromatin-accessibility data: 319 genes overlapped between CRISPR hits and differentially accessible regions. DKK1 knockdown, CTNNB1 overexpression, or GSK3Ξ² inhibition reduced lipid droplets in the reported experimental systems, but these validation results do not establish that the pathway will produce the same effect in mature human brain oligodendrocytes.
For oligodendrocyte precursor cells, a targeted CRISPRi/a library can interrogate non-coding disease-associated loci rather than knocking out every gene. One supplied MS study tested 140 sgRNAs targeting 42 MPRA-prioritized loci in 30,452 guide-containing human OPCs. CRISPRi/a perturbations were paired with single-cell RNA sequencing and functional assays, identifying effects on OPC proliferation, BCAS1-associated differentiation, and CCL2 secretion.
Practical interpretation: choose a genome-wide knockout library for unbiased gene discovery; a focused CRISPRi/a library for enhancers, disease variants, and dosage-sensitive genes; and Perturb-seq-compatible guides when the desired readout is a single-cell transcriptional state. Essential controls include non-targeting guides, multiple independent guides per target, biological replicates, guide representation checks, unperturbed and positive controls, and orthogonal validation. The supplied studies support feasibility and candidate discovery, not a universally optimal oligodendrocyte library.
